The Plot So Far...
Obviously, Lucas is holding back some plot details for the next movie.
I'm intrigued by the idea of Sifo Dyas being Qui-Gon, but I'm pretty sure that he's actually Sidious/Palpatine. Sidious manipulated the whole separatist movement through his apprentice Dooku/Tyrannus and used it to justify the creation of a Grand Army. It's possible that someone else authorized the creation of the army 10 years ago and Palpatine is now just taking advantage of that, but that's awfully convenient. Especially given Jango's involvement right from the beginning, since he works directly for Dooku. (And Dooku became Palpatine's apprentice about the same time the order was placed and Jango donated his DNA.)
If Sifo Dyas is Sidious/Palpatine, how come no one recognizes him? How did he get to be a senator from Naboo? Consider this possible timeline:

30-40 years before AOTC (20-30 years before TPM):
Sifo Dyas/Sidious starts raising Darth Maul from a young child.
Count Dooku takes on padawan learner Qui-Gon Jinn.
15-20 years before AOTC (5-10 years before TPM):
Qui-Gon Jinn takes on padawan learner Obi-Wan Kenobi.
10 years before AOTC (Time of TPM):
Sifo Dyas/Sidious orders the clone army. He then fakes his death and takes the place of the REAL senator Palpatine from Naboo. This requires killing the original Palpatine and getting some creative plastic surgery. As senator, Sidious/Palpatine orchestrates the Trade Federation's seige of Naboo in order to show how ineffectual the senate is. He (probably) fixes the vote and becomes the new Chancellor.
Qui-Gon Jinn dies. Darth Maul dies. Obi-Wan Kenobi takes on padawan learner Anakin Skywalker.
With Maul dead, Sidious/Palpatine lures Count Dooku away from life as a Jedi. Officially, Dooku retires, but in reality he becomes Sith apprentice Lord Tyrannus. Bounty Hunter Jango Fett is hired to oversee the creation of the clones. Jango personally trades his genetic material for the promise of a son.
Time of AOTC:
Dooku leads a separatist movement, whose gripe with the Republic is inconsequential. Dooku and Sidious/Palpatine's main objective is to create turmoil that will help make Sidious/Palpatine a dictator. Jango Fett, who may or may not know Sidious/Palpatine personally, at least is privy to this plot. He is involved with both the secret Republic army and Dooku's separatist machinations.
Senator Padme Amidala of Naboo speaks out against the creation a Grand Army. Sidious/Palpatine wants her out of the way in order to get the army okayed. He gives Dooku (and therefore Jango) permission to assassinate her. This assassination will help solidify Dooku's alliance of seperatists. The Nemoidian leader of the Trade Fedartion still holds a grudge against Amidala and wants her dead before giving over his droids to the separatists.
Dooku tells a captive Obi-Wan that there is a Sith Lord manipulating the senate, and that Obi-Wan should join him in opposing the dark Jedi. While these facts are true, and he may actually be interested in overthrowing Sidious/Palpatine, what's more important is that Dooku misrepresents himself to Obi-Wan. He is working to split the Republic, not because of the corrupt senate, but to help the Sith Lord become Emperor.

Feel free to debate this, or offer up a timeline that works for Qui-Gonn being Sifo Dyas. I just think the facts given so far suggest this series of events.

I hadn't considered that. I figured that Sifo-Dyas went Sith, faked his death, and took the real Palpatine's place. In your scenario, Palpatine is a Sith who kills Sifo-Dyas and uses his name to order the army... That's probably more plausible, given the complicated idea of impersonating a senator and changing one's face. That would be some complicated exposition to lay out without a cheesy flashback.
The reason my mind leaped to the other conclusion is that I figured Sidious is a former Jedi who taught himself Sith powers. But Jedi training is required first, and all Jedi fall under the council's jurisdiction. Palpatine growing up on Naboo and learning how to be a Sith lord by reading a dusty old book just doesn't seem right. The answer to his origin is probably something we haven't even considered yet.

Y'all have a lot of good theories, which would wrap things up rather nicely, but perhaps there's a simpler solution:
Sifo-Dyas dies.
A short while later Dooku or Palpatine go to the Kimoans and ... ... LIE! "Hello, I'm Count Sifo-Dyas, I'd like to place an order for an army with extra hot sauce. Hold the individuality. *starts rummaging around for his wallet*".
It probably won't be the case in EP 3 (if they mention it again), but it does follow the rule of KISS. It would probably be Dooku though... Palpatine's plans make him a bit too visible, and he'd probably want to stop anything from coming back to him...
